Answering Islam.org: This is an excellent site with many great and informative articles and books. Browse around, there’s lots of material here to help you understand Islam and answer Muslims’ questions. You'll find great free books by authors like John Gilchrist and others, such as AntiChrist: Islam's Awaited Messiah by Joel Richardson.
Encountering the World of Islam: Here you’ll find a free in-depth online course on Islam.
Center for Ministry to Muslims: The Assemblies of God’s own missions center focusing on reaching Muslims. Here you can learn how you can pray for Muslims, and also order free tracts and materials, as well as read free online materials.
The World of Islam CD: This valuable CD-ROM contains over 50 books and articles on Islam, including an English (searchable) translation of the Qur'an with explanatory footnotes, more than 100 photographs of Islamic life and culture, The World of Islam map set (10 maps), plus 7 transcripts of Islamic academic courses. It is an incredible treasure trove of classic books by missionaries on Islam.
Christian Missions to Islam: A site with resources for Christians and Muslims, in English and Arabic.
Islam: The Way, the Truth, and the Light?: a site comparing Islam and Christianity that has good articles on Islamic beliefs and the truly fragile ground they stand on.
Truthnet.org: A Christian site covering different religions, with some good articles on Islam.
Islam Review: A Christian site with some good articles on Islam.
Internet Islamic History Sourcebook: A site with many links to articles on Islamic history and beliefs.
Loving a Muslim: a site with good information for non-Muslim women who are dating or are planning on marrying (or even already married to) a Muslim.
ArabBible: good software to help you learn Arabic using the Arabic New Testament

If you want to see the Muslim perspective, the following are Islamic sites or sites with Islamic materials:
USC-MSA Compendium of Muslim Texts: The University of Southern California collection of English texts on Islam, by Muslims. The Quran in several English translations is available to read online, a well as the Hadith.
WinAlim: This software program has the full Quran in several English translations as well as in Arabic. All of the major accepted collections of the hadith (in English) are also here, as well as some other Islamic reference works.
YaQuB: a Quran search engine to view various translations of any verse in the Quran at the same time.
Islamic Invitation Centre: This is an in-depth Islamic site which seeks to explain Islam.
Al-Islam.org: Another Islamic site, explaining Islam.
Islamic-Awareness: An Islamic website specifically dedicated to helping Muslims counter Christian beliefs and arguments.
